I like the idea a lot. Having the goal of the game be filling up a bestiary is a cool concept. If you developed it further it might be fun for each creature to have a little minigame or something to earn the entry

Use of the limitation
The limitation was incorporated in 3 ways (intentional and unintentional). These are the limited number of ink pots allowed to spend each day, the limited number of creatures to actually research, and the limited number of hostile creatures (they are fully dead after they get killed).
