I concur with a below comment. Some enemies like the green grasshoppers have an unusual amount of health for their size and for the amount of damage needed to destroy them. Lvl 3 beam does nothing against them. The purple guys got nerfed for sure. And some enemies that appear in the intro stage seem to have less health than they do elsewhere, like the missile launcher enemy. I'd really like to see the beam to destroy most enemies (at least smaller ones) on impact. Hopefully these first two get some rework. The grasshoppers especially are a nuisance. 

The problem is that against the enemies you mentioned, the damage dealt by the Lv3 shot is the SAME as that of the Lv2 shot. I don't know why they nerfed it. I play on Veteran mode, and the Lv3 shot deals very little damage to Sigma's first form—the exact same amount as the Lv2 shot (1 HP).

I notice inconsistencies in the damage dealt by the Lv2 Buster shot against various bosses; sometimes it deals 2 HP, other times 3 HP. If the Lv2 shot deals 3 HP, the Lv3 shot really ought to deal at least 5 HP (instead of 4 HP) to make up for the charge time.

Yep. Even half-charged buster often is more effective against some of them. My biggest issue is that some enemies take no effect from the lvl 3 beam when caught in its path. The grasshoppers are a larger version from the og MMX, so I'm used to one-shotting them.

I prefer Hunter as my casual difficuly, but will do Veteran for the challenge. Can't get past Sigma first form though. If I can Hadouken both dogs then maybe, but even then, it still takes 2+ Hadoukens on Sigma. Actually did a Veteran run and quit there after one game over to Sigma.
