I spent some time going through all your characters and I found the cause for most of your issues. The speech reformater would stop it's process if there was an incorrect line of code in the speech file, or missing headers in the case of your Face.txt files. Xin Gao for example in one of her return lines had two NFs adjacent to each other. I went through the ones that had problems and I believe I found them all, here is the corrected files.
EDIT: File has been shared so I deleted the host, I'll leave post up though in case it helps others later.
For your note, I went ahead and put in the missing headers in Xin Gao and put in some placeholder lines there for you to add yourself. You can find them in the text file by searching for the line "Write new line here!"
There was also the bug with "r/Name," where the game would treat the comma as a part of the actual code and thus not actually say the commander's name, so I went ahead and added a space between the two, to "r/Name ,"
That should be the two things I did beyond just correcting and manually porting the files.
Ah, and the sprite issue was that the headers in Class.txt needed to be updated, the pivots have a * in their name.

So if I understood correctly, besides little mistakes in the code, the issue was the fact some essential headers were missing? I did notice the "r/Name" bug and corrected them in some cases, like Tanuki Ninja's "r/Name-Dono"
Edit: I also found an issue with Luguber and Reaper where their bio's attributes and description were bugged and were shown as Cornucopia's, which I found hilarious, but I fixed them. If curious, the problem was they had parenthesis in them which the tool tried to fix giving them incorrect coding.
Seems like the name bug was anything following the code besides the usual sentence enders.
As for the issues with the face.txt ones, I think that was the case. In every one I saw that didn't work I had to add in usually one field near the secretary fields, one of the digest phases usually. It's all I changed too so I am not 100% sure but the results seem to work lol
Nice catch on the bio stuff, I admit my testing for if they worked was restricted to just the secretary and barracks lines.
I'll go ahead and remove the file sharing listing since it takes up a good chunk of space, let me know if you need it again but I assume you downloaded it already.
