how they become pregnant? i played over 50 hours and i see the seed goes to egg animation many times but all girls belly are flat and no one saying anything about getting pregnant

That means they are. The end of progress for this version mentions skipping forward in time, and once this happens you will see the children you've made.

Is there a percentage of a chance to get someone pregnant, when I have sex with a girl with the heart thing saying that they can get pregnant they still don't sometimes? I'm trying to get every single female character pregnant, just trying to understand how it works in this game.
