I've also tried going into the Chocobo Barn and saving there to see if it makes a difference, but the issue persists.

I'm sorry to hear that. Maybe the issue is exclusive to your save file and only occurs under certain circumstances (which can't be changed anymore from the player's side), but then only the developer can fix the issue. Perhaps you can try again later after having recruited more party members and see if it makes a difference.
