Will they be judging how our code is formatted because mine is incredibly messy. Sorry if this is a dumb question, this is my first game jam!

Probably not. Spaghetti code is still an option

I don't think that would be judged, since they didn't say they would judge it and spaghetti can still accomplish anything good organisation can as long as you remember where you put stuff.

If you make a masterpiece out of spaghetti, it's still a masterpiece

Probably not, I don't think they're going to bother combing thru code looking for imperfections and messy spots, what really matters is the quality of your final game.

As long as it works we do NOT care how clean or messy the code is!
