Also something is going on with the bestiary where it stopped displaying the top 3 creatures for wildernesses where I've farmed for a while, maybe having too many kills straight up breaks it or something?

Do you have the records filter on? If yes, it hides all the completed entries in the records, including when you defeat beasts over 25 thousand times. You can turn off the filter in the records menu, you can open a little window right under where all the tabs are in Records (like Overview, Mastery, etc.).
